It's hard to diagnose what is going on without more information, but we just fixed a bug that produced a similar error message. Maybe you can try to install the development version of Amelia to see if that fixes your issue:

I have binary data set which have missing values and when I try to run Amelia with it, I am taking this error message on below and then it says: R session terminated. By the way, I am using R 3.2.5 for Windows 64-byte. But I tried doing the same thing on my Mac and same error happened again and again.
