Hi Eman, 

Amelia has to estimate many more parameters than the number of variables in the imputation models, so the number of variables must be (much) lower than the number of observations. Try marking all but 20-30 variables as "ID" and running the imputation. In general, you should include any variable that will be in the subsequent regression model and any that help predict the missiningness.
