If you use your home computer I would just go with R's default, which is to
install all add on packages into the \R\R-n.n.n\library folder. That way
it's easy to update packages (using update.packages()). I tend to reinstall
my packages when I upgrade R to a new version, because many packages tend to
be updated fairly frequently.

Depending on what
are you trying to do ito of customizing your
environment,
it should be sufficient to just change the Rprofile.site file, which R
will
run first. Depending on your operating system this should be in the
C:\Program Files\R\R-n.n.n\etc directory.
You can just edit this to set options, change directories at startup,
etc.
You can do this for example by using a .First function that will also
be run
first when you start the R session (check ?.First for help on this).
For
example like:
.First <- function(){
library(xtable)
library(car)
cat("\nWelcome at", date(), "\n")
}
You can also use .Last with will be run last when you close the R
session.
.Last <- function(){
cat(paste("\nGoodbye at ", date(), "\n"))
}
